He was traded back to the Mets in 2008 on January 5. He was one of the Mets few bright spots in 2009, playing 88 games, mostly while Carlos Beltran was injured. His season was marred by a few memorable mental errors, but despite them his hitting, defense, and baserunning all made him a valuable player in 2009.

Pagan singled to drive home the winning run in the 12th inning for a 4-3 Mets victory over the Phillies on April 10, 2008 at Shea Stadium. On May 19,2010, he hit a inside the park home run and started a triple play in a 5-3 Mets loss at Washington. Angel also homered in the 10th inning to give the Mets a 6-5 win over the Cardinals on July 20, 2011 at Citi Field.
